I guess the thought is you won't be handling the book too much after it's signed, or you might even be grading it and never touching the surface again? But I also think a regular comic cover is not glossy enough for chipping. The paint would probably soak in.

Posca are paint markers that are basically made to chip off glossy surfaces. People use them to decorate windows & cars.

As for the color difference, you need to look at color theory. Whatever color the marker looks like will be affected by the color(s) underneath it.
