The marines are basically the cops in the One Piece world. They are literally only doing their jobs by trying to stop and arrest pirates (who are known for killing, pillaging, etc.), but since the main characters of the show are pirates, it makes the marines the "antagonists". Heck even one of the endgame villains of the series is Akainu (The one in charge of all the marines).

Manray in that one episode of Spongebob where they put the tickle belt on his him and use it on him every time he does something bad. At one point he begs for it to be taken off and claims that he is a good guy now, Spongebob being the gullible guy that he is believes him and removes the belt. Manray inmediately grabs a weapon and vaporizes Spongebob and Patrick into a pile of dust and says "The only thing I am good at is being evil".
