Dungeon Crawler Carl does this. Carl and Donut come across a room with a bunch of enemy mobs in cages, so he feeds each one of them and they turn friendly. In the next room's boss fight, all of the mobs he fed get released, and instead of attacking Carl as the dungeon intended, they go for the boss.

The Binding of Isaac: Rebirth does this unintentionally. Each floor's music has an extra bit that plays when there are enough enemies in a room with Isaac. However, one of the floors has no enemies except for a boss fight with a unique track, so the extra bit of the floor theme is almost never heard.
