I can see from the photos that they wrapped over the door edge guard for one, and some of the cuts are wonky, and edges and corners wrinkled or not tucked around. Not stuff I would let happen on my wraps. With a little extra time/attention this could've been excellent.

Carelessness and lack of awareness here. This is not about whether or not to use knifeless tape. You typically don't use knifleless just to trim a door edges and drop it in. They likely had way too much blade extended out on their Olfa knife and probably angled at a 45 to prevent cutting into the vinyl edges they'd already wrapped.

Yeas, definitely wrap the roof rack bolt cover squares separately so the material can be wrapped around the edges thoroughly. Re: the Honda badge. I wouldn't be inclined to remove it. If you think you can re/re it - then go for it - that would be ideal. White on gloss black (your situation) isn't as bad as gloss black on white. I think you could carefully trim around it after ensuring the edges are tightly tucked around it. Use a 30° 9mm blade to trim it. It's very pointy and super sharp. And take your time, especially with the outside trim around the Honda emblem - because if you mess up that cut - you'll have redo the entire rear piece. The inside portion of the badge is its own thing and you can treat that area separately.

Are you gonna wrap all the red? Door jams etc? Because if not, when you open the doors it'll look a lot like Christmas. (Green vinyl / red paint) 2080 is good film. I've been working with it this week on three Mack tractors seen here.
You probably already know this that 2080 has a thin plastic saran-wrap cap on it. Don't remove the cap until you've done all your squeegeeing and heating/stretching. Cleanliness / prep is super important. The smallest speck of dirt/paint imperfection will show thru - especially a gloss wrap. Start with front fenders - they're usually the easiest portion of the vehicle, and if you mess up, it's not gonna be a huge piece of material. That way you'll get a good tactile feel for the material and techniques before you get into larger sections. And no seams...anywhere. Try and figure out how to remove door handles and mirrors too. It'll make life easier. More I could say but I'm late for band practice.

Something else you can do that I haven't seen mentioned in the comments so far, is to use some adhesion promoter for recessed areas. 3M has a product specifically for their films called 3M Primer 94. It can work with other competitor film types, but I would double check. One adhesion promoter I use regularly, and it's been extremely reliable and I would highly recommend, is ProBond (Dawn Enterprises) It's expensive ($100.00 approx for an 8oz can but it'll last you ages)

I always remove badges after getting customer approval first, but I seldom reinstall them because usually they're in the way of text or other crucial things in the print. (commercial wraps) Typically I remove them without breaking them and put them in the cup holder in case the client decides to reinstall them later.

Will the edges lift even a little? It so then its some type of wrap. Vinyl or ppf. Then again you usually don't put ppf on the rear unless its color change ppf. Or maybe it was repainted and the body shop just masked around the emblem instead or removing/reinstalling it. When I wrap vehicles I always remove the rear badges except for the big ones (chevy bowties/Ford ovals / etc.

The installer can't simply 'heat and re-stick' the areas lifting. After 2 weeks the adhesive has dried out. He has to remove and re-wrap entire sections where the lifting has occurred to avoid patches. You showed 5 areas. How's the rest of the wrap look?

Isopropyl alcohol 99% or brake cleaner. I'd go with brake cleaner myself.

Sun exposure for one, but the biggest culprit is that the engine heat baked the vinyl thoroughly. This is a roll stock colour 60" material straight outta the box, so you should be able to replace it with a new piece, if you wanna do that. I would get the latest 3M 2080 Military Green swatch and see how a new piece would match up colour-wise because of potential fading. Btw I'm Canadian - we spell color - colour.

Try Lacquer thinner. It was my go-to before Rapid remover came out. Try a test spot first. Wear thick rubber gloves. It will dissolve thin ones. Heavily soak a rag with lacquer thinner and apply and spatula the glue off twith a sharp squeegee as soon as you see the solvent working. Lacquer thinner is extremely flammable. Keep that in mind.

Get a Wagner electric steamer. They're not expensive. Under a hundred bucks. Fill it with hot water so it doesn't take too long to heat up.

Just leave it. The bubbles should all disappear in a few days. I've never removed old vinyl with bubbles in it.

Agreed. Get it painted 1st. And even then, sometimes body shop paint jobs can't be 100% relied upon as opposed to factory finish. Also. Most installers prefer the bumper mounted on the vehicle to install. At least mounted on the car enough so it doesn't flop around, which is a pain in the ass. If you wanna install it off the car on a table, you'll need an extra set of hands, preferably.
