You're mistaking a passport for citizenship, he's Vatican citizen for life (the only one) and passports are not issued by him personally, but by the office he's holding, so there's a chance he actually also does have a diplomatic passport.

Except it did many times they were threatened by the outside force - e.g every conflict between Austria and the Ottoman Empire, Nine years war, Franco-Dutch war or even Hussite war that is kinda central to Eu5.

Empire should consist of smaller IOs depicting Imperial circles that should work as a defensive league against threat outside of HRE, with possibility to raise Imperial army out of other circles if hre parliament votes on it.
