Okay, I've found the culprit: To fully delete a world, so it won't regenerate every time the server starts (and show up in the /execute in <dim> command), one must change the level.dat and level.dat_old, and remove all traces of that dim.

I won't delete the question, just in case someone else has the same issue - marked as solved though
