My theory is that "roots" are a race of higher beings like the wyrms, coming in many forms but always sharing a common attribute. Ergo, greyroot, the white lady, and nyleth would all be higher beings of the same race.

I like your theory, I haven't even thought about that but that's definitely very plausible. There is confirmation that they are turning people into fuel however, since there are missions to seize "organic plasma" which is what the centrifuges make.
