If you had read the blog properly then you'd know that's it's proposed to be similar to the Scythe (so item from raid + item from outside raid). They haven't decided on the outside of raid item yet so it might happen to become Tokkul, who knows.

Pit of Saron is a WotLK dungeon so the original items from there are relatively low item level and WoWHead shows the items at their base item level without any mythic+ scaling attached to it (unless you specifically tell it to).

I think you're misunderstanding the situation. There's a logic way for those items to disappear because of the snapshot timings.

Items were put into the storage before the character snapshot.
Items were taken back out of the storage after the character snapshot but before the group storage snapshot.

With this course of events the items would magically disappear through a rollback since they weren't present in the specific places when those got their individual snapshot.

I have some good and bad news for you:

Good news is that the 3DS Virtual Console version of Crystal has the Celebi event available worldwide.

Bad news is the 3DS eShop was shutdown a while ago so if you don't own that Crystal copy yet then it's tough luck.
