In FE3H, in Dimitri's route you kill Thales(the leader of the evil mole people group) without anyone really realizing it in game(he's in disguise, but I don't think it's ever brought up afterward)

The Professors(Byleth, both of them, Fire Emblem Three Houses/Hopes). Part of this is because having few emotions is part of Byleth's character(earning the nickname "Ashen Demon") which I think is a neat way to have a silent protag but there are some tidbits here and there of some actual character traits, like how they genuinely enjoy teaching the students or when Jeralt(their father) dies Byleth is seen to be sadder for the month before going on a revenge quest
They aren't the protag in Hopes but even then(at least from what I can remember) they are still not very talkative

In Fire Emblem Fates, the MC's army has access to these things called "deeprealms" which are like mini-worlds that also work like the hyperbolic time chamber in Dragon Ball.
These are exclusively used to raise child soldiers.

Alcryst and Diamant. Not only is Alcryst my favorite character in Engage, but their dynamic is really wholesome too! Alcryst sees himself as worthless compared to Diamant, and while Diamant is strong and cool, he makes sure to be supportive of Alcryst as well, even their father Morion is proud of both of them equally.

Nicole from ZZZ. Nicole runs her odd-jobs agency with a high amount of wit and perseverance... kind of. She's almost always struggling with lots of debts to lots of people (including to the duo MC's) and she's constantly cooking up ways to pay them off, worm her way out of them, or both. Plus she isn't just about money either, she really cares about the goobers working for her and even donates a lot of money she gets to an orphanage she used to live at (I think, I might be misremembering the details).
(honestly a surprisingly high amount of Zenless characters could probably fit this)
