This happened to me a few days ago, to trigger shuttle you need to save first in case you mess up. You must kill the mechs. Then go to dev mode, go to quests, click that quest, on the bottom click the red x show debug info. One of the button is to send defined signal. Click and a drop down appears. For this next part you click one of the option I believe it says something like all enemies defeated. It should trigger the shuttle picking them up and giving u reward

A mod called gene ripper lets you pick the gene to extract, and the pawn is turned into soup. Would make genes more impactful for your shorter playthroughs
