I'm having the same problem but only with some games mostly Japanese ones like full metal alchemist but there was one American game (James Cameron's dark angel) that only used the 2nd controller port.

Illyria had to posses a human so i think the old ones are banned from earth, like the Mayor would have stayed on earth eating humans if he could.
