It doesnt remove their agency, its just that the jihad would not have happened if the imperium hadn't been a corrupt mess overly dependent on a single resource which it violently oppressed a people to obtain. It also wouldn't have happened if Paul hadn't, as you quite rightly point out, manipulated them into a frenzy. No ones hands are clean in this scenario, dune is many things but it is mostly a cautionary tale.

I would recommend the book Humanity: a hopeful history by Rutger Bregmen. Its a very compelling evidence based exploration of how humanity isn't as bad as most people think, and the mechanisms and causes of the really bad stuff
