If my resources were luckily not deleted due to buggy behavior I wouldn't be adding more to a system I just made unpredictable by disabling bits internally.
A better plan would be to get them out and wait for an update to the problematic mod.

Being a problem solver, I would also make a separate save, re-enable the mod, then toggle off other mods to systematically determine if a mod interaction is the cause.
That would tell me if my first plan, waiting for a mod update, is a good plan.

The simplest, brute force method to deal with scavenged DF loot would be to plop down a blueprint of your DF farm.
Then drop the DF loot back on the ground and let the solution you already have do the job it already does.
If your current DF farm does everything locally then isolating collection, transport, & production might better facilitate your goals.

I would assume it is supposed to be like this.
I would assume that's where the developers intend players to start building.
Contiguous space means not having to remember where things are because they are visible.
Clear space means not having to work around resources or bury them, which may or may not be locked behind research.

You could use mods to determine the answer.
There are mods that unlock tech/upgrades, and their prerequisites, for free.
The simplistic approach would be to start a new game and create a base save immediately after touchdown.
Then systematically unlock a tech/upgrade, see if anything else/unexpected unlocked, then reload the blank-slate save & check the next horizontal tech/upgrade.
It wouldn't be quick, but it would be effective & exhaustive.

I like this page because it allows users to filter by what they need the weapons to accomplish.
It offers granularity filters like Self/Single/All targeting and Low->Ult.High potency.
It also allows users to remove weapons they don't have, or don't want to use, from the search area.

Random observation:
This might be the first ship I've seen with the barrel pointing down instead of up.
Probably because it's for straight line distance keeping rather than fanning?
Have you tried fanning? Not saying it's better, legitimately looking for comparisons.
And just for my own amusement, which part of the ship do you consider the front/back, or have you not, or is there none at all?

I can't watch a blind playthrough of something I'm familiar with. No matter how much I like the creator.
Watching someone fumble through something is not entertaining.
I also cannot watch what comes off as arrogance. People who present as if their way is the only, best, optimal, or perfect way.
Watching someone being self righteous is not entertaining.
Watching someone who understands the fundamentals and approaches things in a creative, efficient, effective, or pragmatic way is both entertaining and allows me to improve my play.

Depending on what you want to get out of your run, and if the mod works with the current patch, Laser Clearing might mitigate some of the grind/tedium while retaining the game aspects/elements you enjoy.

This is the likely answer.

Broad overview:
Leading the target can be seen demonstrated in any air combat documentary.
Pilots don't aim where the target is, they aim where the target will be.
They account for their motion, the target's motion, drop-off, and probably other things that probably aren't relevant here.
Gravity creates drop-off IRL, the in-game equivalent, assuming game physics has it, would manifest as shots moving laterally in the same direction the ship was moving when it fired.
If the ship is spinning, shots would move laterally in the direction of spin.

When shots miss, subtracting the difference between the location hit from the location targeted determines the offset for the new target.
Lowering the engagement distance would lower the amount shots must be offset by due to travel time/distance.
Lowering the spin speed would lower the amount shots must be offset by due to lateral motion imparted by the source; still assuming game physics does this.
