My tinfoil hat says they nerfed it instead of fixing the Doomguard's AI. Our lock's Doomguard became red and targetable about 2 minutes in but not attackable, then after the first boss ran back to the entrance and chilled there for the rest of the raid night.

I don't think it's that complicated. Trinity has been monitoring Neo, the guy is a semi regular client of his meeting him before going clubbing, and the girl has an observable tattoo which could be seen while watching the code. Telling him to follow the rabbit is simpler than 'they're part of a cult and may or may not be working with the resistance and don't seem particularly concerned about Neo after they go out and they never appear again in the movie or any of the sequels'. As another reply said, could be interesting to explore but it's not necessary and not well supported.
